Reading about embryos and such at the moment for Quiet Game. Some of the questions this stuff provokes is like messing around with the rules in a role-playing game: when two embryos fuse spontaneously fuse to form a single chimeric individual, as occasionally happens, how many souls does the resulting human being have?

No souls. No human beings. No embryos. No role-playing games... except maybe... no. NO! No role playing games!

It's not just chimeras -- the same applies in reverse to identical twins. Especially conjoined ones.

You could do a cool fantasy story where a chimeric human had two souls and that made her enormously valuable to various magical factions. Or she sells her soul to the Devil, knowing she has one spare, and ends up as a kind of cosmic double agent.

At what point during gestation does an embryo acquire a soul?

Maybe like in Charmed Life, by Dianna Wynne Jones, where people with multiple lives have magic powers - perhaps people with multiple souls have magical powers? And that is why having two different coloured eyes is associated with magic? There is a pretty decent novel in that , I think.
